 I'm strongly inclined to think that's all due to filesystem corruption.
 You may want to try removing your entire /usr/portage and doing a
 completely fresh sync. Your brand of breakage could quite likely be
 fooling rsync into thinking it doesn't need to re-fetch files that it
 should.
